I think they're both worthy organizations and deserve support, but I'm not sure they're direct replacements for each other. I'm personally affected more by the issues that EFF fights, but that actually encourages me to donate to the ACLU even more. They fight for a lot of groups that don't have the same ability to stand up for themselves as techies do.
